I have a fuzzy memory from beta testing in fall 2016 that explosions on the pad caused a CTD. (The SpaceX launch pad explosion had just happened.) IIRC, it got fixed in a subsequent version. Are you using the latest version of Multistage2015?

Each launch vehicle add-on might be different. You need to read the documentation. Multistage 2015 vehicles should also be capable, so read the documentation for that as well.
