After the separation of the first stage, skirt-step(spelled right?) and tower, after a few minutes(I'd estimate 3) the autopilot quits on me; always at what seems like the same time. I've turned off non-spherical gravity, advanced flight dynamics, gradient, etc, I've disabled some graphic options to ensure a frame rate of around 20-30 FPS depending on the camera view, my joystick is calibrated as far as I know...what could be causing this? I was able to complete a mission fine(well, I stopped early because of a mistake I made, but I did make it to the moon and separate the lander) after starting the scenario when the amso was in orbit, but I'd like to be able to A: do the missions besides Apollo 11 and 17; the ones that don't have scenarios already in orbit and B; do a complete mission from the t-6 minutes to landing on the boat.

Does anyone know what the the problem could be?

Try disabling Damage & Failure simulation in the parametres tab.

All the realism and perturbation settings were disabled; except for limited fuel; unless you mean to disable damage and failure somewhere in the cfg file? Thanks for your help by the way; whether or not it turns out to be this.

I think all the realism settings don't nedd to be disabled. Just the damage and failure.

Yeah, but I already had them disabled prior to installing AMSO. Is there another file I need? I downloaded the AMSO file as well as IMFD(which I already had) but those are the only files. Perhaps I accidentally missed an addon that I need? I'll check the AMSO site again; perhaps re-download it and re-read the instructions. I'll post the results; still open to suggestions in the meantime though.

Try to apply patch P2a (scroll down)

Ahh, I'll try that and post the results.

Update:It works! Thanks a ton!!!!! I can't wait to try a full mission!

Yes you are right, Patch P2a was made to fix the disconnecting autopilot problem.

If you have problems with the Earth orbit injection of the Saturn V (systematic autopilot disconnection, in particular with Orbiter Perturbation options activated) please, apply patch P2a over the patch P2.
