As he suggests, I simply placed a copy of the old multistage.dll in <orbiter_root>\modules\. I've tried out several variations of the Thor series, and so far they all have launched successfully for me. What other issues may lurk elsewhere I don't know, but it wouldn't surprise me if some of the satellite release logic needs an older version of spacecraft.dll as well.
I was able to work this fix on a pristine installation of Orbiter, but have a hunch it might work on my more extended copy of the software too.

I omitted something rather important in my last response. You also need multistage.cfg, in <orbiter_root>\config\multistage\. This is what actually causes it to throw the error. OTOH if the DLL isn't there in \modules, it may still be flyable, but what I found was that it defaulted to a cockpit view even when using the f1 to get an external view.
I'm still not sure I understand how to deploy the payloads; just "j" to jettison doesn't seem to work for the last engine. Either there's still something wrong or else I'm on the steep end of the learning curve.
BTW the fix also worked in my other Orbiter installation that includes several more spacecraft.
