May be it's a stupid question, but...

Before I was using a multi-axis joystick (now scrapped) + flyByWire, and with that system I was able to use RCS independently of any autopilot holds.

Now I decided to rely only on keyboard, but I found that I'm not able to use RCS while holds are activated.

Is there any way to use autopilots holds AND RCS at the same time (I see only Attitude MFD as solution)?

Depends on the autopilot which is activated. Attitude hold will let you control yaw a bit. Hover autopilot will let you use translational RCS forware/back and left/right and control yaw.

At least that's how I understand it.

You're right, I should have specified ATTITUDE hold.
So I guess there's no way to make it work simultaneously with RCS.

No, apart from yaw. But why would you need to?

To approach and roam around weak gravitational bodies like Deimos or Phobos.

I have to switch constantly between Attitude Hold to get a stable axis reference and RCS to translate.

Yeah, AttitudeMFD really is probably your best bet. The XR attitude hold is probably only intended for re-entry, not orbital maneuvers.
